2af4050a9b Fix API and runtime dependency issues. 
- Fix API issues with Lucene 4.
- Remove old Tomcat Servlet API bundle.
- Use Glassfish EL instead of Tomcat EL.

894aed75db Simplify initial repo creation. 
The eclipse-build initial repo with two manifests is now already
unpacked into a right place, so there is no need to move it. Tycho
bundled jars are no longer unpacked, as Tycho manages to work properly
without them now.
